SMILES-to-Docking: End-to-End Virtual Screening Skill#

Overview#

This skill provides a complete small-molecule virtual screening workflow:

1. SMILES → SDF + 3D conformer generation
2. Ligand/Receptor preparation → PDBQT
3. Batch AutoDock Vina docking
4. Affinity ranking + Top-N complex export

It is designed for:

• hit discovery
• lead prioritization
• library-scale virtual screening
• receptor–ligand docking automation

---

Dependencies#

Install the required dependencies before running:

bash

pip install "numpy<2"
pip install rdkit-pypi meeko biopython
conda install -c conda-forge openbabel autodock-vina

Note: rdkit-pypi commonly requires numpy<2 in many environments.
